Find the Leak Before You Touch the Roof

A leaking pergola roof is usually blamed on the obvious thing: a cracked panel, a loose screw, or old sealant. Those do happen, but the actual entry point is often higher up than the drip you can see. Water follows rafters, panel ribs, screw threads, and the underside of flashing before it finally drops onto the patio.

The quickest way to waste a weekend is to seal the spot where water lands rather than where it gets in.

Start during or immediately after a steady rain. Look from underneath first. A single drip appearing in the middle of a polycarbonate panel may be coming from the top edge near the house wall. If the roof is dry, use a garden hose with low pressure and test one area at a time for five to ten minutes. Start at the lowest edge and work upward. Do not spray everything at once or you will learn nothing.

If water appears within a minute of spraying one screw line, that is useful evidence. If it appears ten minutes after wetting the wall flashing, the flashing or the wall connection is the better suspect.

What a Real Leak Looks Like

Not every wet mark under a pergola means the roof has failed. Condensation is common on clear or tinted polycarbonate roofs after a cool night followed by warmer, damp air. It usually forms as scattered droplets across a wide area, especially in the morning, rather than as a stream from one joint.

Wind-driven rain can also push a little water through an open pergola side or beneath a roof edge. That is annoying, but it is not necessarily a roof leak. A roof that stays dry in normal vertical rain but gets a few drops near the outer edge during a storm with strong sideways wind may not need repair.

Quick identification checklist

  • Water drips from the same screw or panel joint after ordinary rain: likely a failed washer, loose fastener, or damaged overlap.
  • Water appears along the wall-side beam: inspect flashing, wall sealant, and the roof pitch.
  • Moisture is spread evenly under several panels early in the day: likely condensation.
  • Water pools on top of the roof: drainage or slope is the main problem.
  • A leak starts only during wind from one direction: check exposed side gaps and panel end closures.
  • Brown staining on timber near the house wall: treat it as urgent, even if the visible drip is small.

The Repairs That Actually Hold Up

Replace tired roofing screws and washers

On corrugated metal, PVC, and polycarbonate pergola roofs, old screws are one of the most frequent causes of leaks. The rubber or EPDM washer hardens, splits, flattens, or gets crushed by overtightening. Water then runs down the screw shank into the framing below.

Replace suspect fasteners with roofing screws that match the existing roof material and profile. Use screws with new EPDM washers, not ordinary galvanized screws from a general hardware box. Drive them snug enough for the washer to spread slightly beyond the screw head, but not so tight that the washer bulges or the sheet dimples.

A common mistake is tightening every screw as hard as possible. That often makes the leak worse. Overdriven screws distort plastic panels and create a shallow depression that holds water around the fastener.

Repair panel overlaps and joining bars

For corrugated sheets, check the side overlaps first. Dirt and leaf debris can lift the overlap just enough for capillary action to pull water uphill under the top sheet. Clean the joint, let it dry fully, then apply butyl tape or a manufacturer-approved roofing sealant where appropriate. Press the overlap down and add fasteners only at the correct fixing points.

For multiwall polycarbonate, inspect the aluminum or plastic joining bars. A loose cap, missing gasket, or cracked base section lets water into the joint. Remove the cap carefully, clear debris, inspect the gasket, and replace damaged components rather than filling the entire channel with silicone. The joining system needs room for thermal expansion.

Fix the wall flashing, not just the visible gap

The joint where the pergola meets the house is the highest-value place to inspect. A bead of silicone smeared along that line may hide the problem for a season, but it is rarely a durable repair if the flashing was installed incorrectly.

Proper flashing should direct water over the roof, not allow it to run behind the roof. If it has lifted, is rusted through, or ends behind the roofing sheet instead of over it, remove and replace it. Use exterior-grade flashing tape as a secondary weather barrier where suitable, then fit metal flashing with a proper overlap. Seal the upper edge where it meets the wall, not every lower edge where drainage needs to escape.

A Real-World Example: The “Bad Panel” That Was Fine

One backyard pergola had a steady drip above an outdoor table every time rain lasted more than half an hour. The owner had already applied two tubes of clear silicone around the nearest polycarbonate panel, with no improvement. From below, the drip looked like it came through the middle of the sheet.

The hose test showed the panel stayed dry. Water only appeared after the wall-side flashing had been wetted for about eight minutes. The upper flashing edge had separated from the rendered wall by roughly 4 millimetres, and rainwater was running behind it, along the timber ledger, then out through a screw hole nearly 1.5 metres away.

The repair was not complicated: remove the old silicone, dry the area for two sunny days, install new flashing with a wider upstand, seal the top edge with compatible exterior sealant, and replace three rusted screws. The panel itself was perfectly sound.

Do Not Seal Up the Roof’s Drainage Paths

This is the non-obvious part: a pergola roof is supposed to let water leave in certain places. Polycarbonate sheets often have vent tape, end caps, drainage channels, and expansion gaps. Filling every visible opening with silicone can trap water inside the panel or channel, leading to algae, cloudy sheets, and leaks in a different location.

Likewise, the lower ends of corrugated roofing need to drain freely into the gutter or beyond the edge. If sealant blocks those paths, water can back up under the sheets during heavy rain.

Practical repair order

  • Clear leaves, dirt, and blocked gutters before buying sealant.
  • Run a controlled hose test to narrow down the entry point.
  • Replace failed screws and washers first.
  • Repair damaged overlaps, gaskets, or joining bars.
  • Address wall flashing and roof-to-wall connections.
  • Use sealant only on clean, dry, compatible surfaces.
  • Test again after the repair before putting furniture back underneath.

When the Roof Needs More Than a Patch

If the roof has standing water after rain, look at the pitch. Even a good sealant job will not solve a pergola roof that is too flat for its panel type. Check for sagging rafters, bent beams, and undersized gutters. Water sitting on polycarbonate or metal shortens the life of every screw, seal, and joint.

Cracked polycarbonate panels should be replaced rather than glued, especially if the crack reaches a screw hole or panel edge. Small surface scratches are cosmetic; a crack that opens when the roof heats up is a leak waiting to spread.

Finally, avoid working on the roof itself unless the structure is designed to carry foot traffic. Use a stable ladder, work from the edge where possible, and lay temporary crawl boards across structural supports if access is unavoidable. A dry pergola is useful. A repaired roof is not worth a fall.
